I think it's that that's the name being used in Arena, and therefore, that's the name that's recognized by Atlus. Sort of like how you can put whatever name you want when you're playing a Zelda game, but Link will still be Link.
It's all muddled I'll admit. The video game left your name up to the player and then the manga was published. There's distinct personality difference between Souji Seta and Yuu Narukami. It will always be between those two names, though, she thinks Yuu will gradually supersede Souji.
